Reconstructing a suffix array
نویسندگان
چکیده
For certain problems (for example, computing repetitions and repeats, data compression applications) it is not necessary that the suffixes of a string represented in a suffix tree or suffix array should occur in lexicographical order (lexorder). It thus becomes of interest to study possible alternate orderings of the suffixes in these data structures, that may be easier to construct or more efficient to use. In this paper we consider the “reconstruction” of a suffix array based on a given reordering of the alphabet, and we describe simple timeand space-efficient algorithms that accomplish it.

String Inference from the LCP Array
The suffix array, perhaps the most important data structure in modern string processing, is often augmented with the longest common prefix (LCP) array which stores the lengths of the LCPs for lexicographically adjacent suffixes of a string. Together the two arrays are roughly equivalent to the suffix tree with the LCP array representing the tree shape. In order to better understand the combinat...
متن کاملA Way For Accelerating The DNA Sequence Reconstruction Problem By CUDA
Traditionally, we usually utilize the method of shotgun to cut a DNA sequence into pieces and we have to reconstruct the original DNA sequence from the pieces, those are widely used method for DNA assembly. Emerging DNA sequence technologies open up more opportunities for molecular biology. This paper introduce a new method to improve the efficiency of reconstructing DNA sequence using suffix a...

متن کاملDynamic extended suffix arrays
The suffix tree data structure has been intensively described, studied and used in the eighties and nineties, its linear-time construction counterbalancing his spaceconsuming requirements. An equivalent data structure, the suffix array, has been described by Manber and Myers in 1990. This space-economical structure has been neglected during more than a decade, its construction being too slow. S...
متن کاملLinear-time Suffix Sorting - A New Approach for Suffix Array Construction
This thesis presents a new approach for linear-time suffix sorting. It introduces a new sorting principle that can be used to build the first non-recursive linear-time suffix array construction algorithm named GSACA. Although GSACA cannot hold up with the performance of state of the art suffix array construction algorithms, the algorithm introduces a lot of new ideas for suffix array constructi...
